ANZUS/UKUSA - It's far easier to subvert the sensors than compromise the processing systems, especially when Israel already has advanced processing facilities of their own...

It could very well be benign. I know many people who are dual-citizens, and carry two passports for all international travel.

OTOH, if they had to leave the country suddenly, then perhaps using a different passport than they entered with might make it easier for them to get out of the country?

In the 2004 arrest and conviction of two Israelis for passport fraud, the assumption appears to have been that the fraudulent passports were intended for use by spies abroad. As one of the linked articles said:
