One thing to add to this entire process that typically will come around eventually:

Even though the new e-qip program is out there and is better IMO than the old EPSQ or SF-86 hand jammed one, back up your data and make copies to keep on hand. It comes in handy for when you must do your periodic review, regardless of accesses granted by duty position, etc.

I get questions all the time about "Where would I get a copy of the one I did a while back?" Honestly, your home or the place that you did it from. I keep copies until guys out-process. Not every unit does. When the guys in the Bn head out I give it to them, it's getting shredded for PERSEC reasons fairly quickly if they don't take it.

Remember that this process is the Soldier's responsibility, I'm here to facilitate (for my unit only) the process to obtain appropriate clearance access based upon duty position and need for one.

All points covered are spot on. Ensure you understand that certain timelines apply to the paperwork and it's filing with the investigating agency. Your local S2 or personnel security rep should be able to assist you if you have questions.
